Four separate G.I. Joe teams race to win the war. The Antarctica team fights half of the Plague, and disables the nuke. The Amazon team fights off the other half, and disables the other nuke. The Fort Meade team retakes the fort, but Cobra Commander has already vacated. The London team disables the M.A.R.S. satellite. The Commander tells Tomax that the war isn't over until he says it's over.
